There is an Archive Old Mail script, archives messages older than X days. Downside is it archives folder by folder, not all folders at one time.
You can create Archive folder, and move there all the folders and messages you wish to archive. If it bothers you keeping it as part of your current data eg. due to downloads taking long, you can move that folder manually (ie. not in Pocomail, but in a file system eg. using Windows Explorer or any other file manager) somewhere safe. Once needed, you close Pocomail, move the folder back, start Pocomail, and it's there.
Another way is to have two Pocomail installs, each in separate directory pointing to different data path. That way you can have one install as current, and the other for occasional archive lookup.
All you need to know is the data folder of each install (from menu Help > Email support > Email support, report will be created, find a line starting with Apppath=, that's where you can find Mail folder which is the top level folder of what you actually see in Pocomail) and be comfortable with moving and copying files and folders in Windows.
As for the backup troubles, consider as an alternative approach to change your backup procedures. Eg. handling it in a specialized backup software (Cobian Backup,...). It will backup incrementally if setup so, so the old archive folders residing in current data will not be backed up unless there is a new message or any update to them.
